Are the two square details on the warp engine connectors of the NCL the impulse engines or shuttle bay?

If you mean the narrow vertical ones on the backs of the "yoke" (at the base of the struts supporting the engines), those are just generic greeblie-details to break up the otherwise flat face and give painters something to highlight, if they choose. They could be the tractor beam mounts, or anything you wish.
The shuttlebay doors are the two squares that are centerline, nestled in-between the "arms" of the yoke. The impulse engines are the rounded elipicatal feature at the rear of the saucer, much the same as the tv ship heavy cruiser and the other Feds.

A ship for today, the classic Federation transport/tug (originally from Franz Joseph's Star Fleet Technical Manual). This is the ADB fleet tug, with the added shuttlebay and weapons the FJ version lacks.

Very little.
The only difference between the D6B and D7B is the D6B doesn't have the "wing" phasers underneath. The fluff text and McMasters blueprints pretty much specify that the D-7 was externally pretty much identical to the D-6.
For the D6K, I was at least able to give it a different, simpler "Aztec" hull pattern.

Could you do comparison shots showing the difference between the FJD CA and the ADB CA? I am kinda curious as to what the differences visually are.
