I know the rules say you can't hold a plasma R torpedo but if I was to charge an R tube to an S can I hold that? Then if I paid the price when launching upgrade it to an R?

The hold cost and limitation is based on the torpedo, not the type of tube. Therefore a S torp can be held in a tube capable of launching an R torp.

Yes, that is perfectly valid. In fact, if you think it will be a while before you fire it, charge it as a G so that the hold cost is lower.
Be aware, however, that if the torpedo box is disabled before you fire it, it is stuck at whatever level you are holding it as, because you can only upgrade it at the moment of launch. _________________
